The transporter discussion is easy to connect, in my opinion. Skinny Pete says that in Star Trek, each time someone is transported they are actually killed and copied. That is, their physical material (bones, molecules, etc.) are destroyed and recreated like Xerox. So each subsequent transport is a copy of a copy, bringing an individual further and further away from his/her original physical self.
That's exactly what we're seeing from Walt, though more in regards to his personality/character than his physical form. On one end of the spectrum is Walter White, chemistry teacher, and on the other is Heisenberg, drug lord. Each day his original self, Walter White, is killed more and more and subsequently his identity is slowly becoming Heisenberg; it is no longer an alter-ego, but who he actually is at his core.
The pie eating contest is tougher and ambiguous for a reason, so people can form their own beliefs. Basically I think Walt is Spock, Hank is Kirk, and someone I can't figure out is Chekov. Hank will try to beat Walt fairly and lose (throws up early in the contest and can't eat as much as Spock), someone else will try to out-trick Walt and get killed (reference to Chekov having the pies transported out of his stomach), and Walt will escape somehow. Jesse might be Chekov, and in an attempt to rid himself of his guilt, try to bring Walt down. But then he loses somehow.
But a friend of mine pointed out that Jesse left his house before the story was over, and Badger said "you're leaving at the best part," or whatever. So Jesse might not stick around for the end of the series, and so he may be none of the characters in the pie-eating contest.
It was a really random dialogue, but I doubt the writers of Breaking Bad did not have some rationale behind it. That wouldn't be like them.
